Well two things..

I wired the kill switch wire directly into the coils, and I found a loose Deutsch connection for the second coil. (Must have been my bad putting it back together)

So now I have spark on both cylinders when I test using a spare spark plug in the lead against the block.

The engine runs but still sounds like it is running on two cylinders. Nothing is getting hot.

Splash a bit of water on the exhaust headers with the engine going, it fast becomes obvious what is hot and what isn't.

Don't rely on any sparky info from me but that's the double-ended coil or wiring to it. Its something that affects both cylinders. What is a bit odd is it starts pretty easy if it only firing on 1, my experience is it usually needs at least 2 to start that easy

The two outer exhausts are cold, middle one hot

So your single coil works.

Switch over the connections from the double to the single, and vice versa.  Check for sparks only.  Engine will not run.  If you now have sparks at the double, at least the wiring for the single coil and the double coil itself are OK.  If no sparks at single coil, you will need to check the entire circuit for the double coil.  Might be a wiring fault or a dud inducer... you tell us.

Seems like the test from the ignitech sounds like it's sparking and when I run a plug in it to the engine it does using the same test but when I just take all the plugs of the bike and crank it from the starter button there is no spark on the outside leads.

What about connection of HT leads into the double coil?
HT leads into plug caps?
Try swapping centre spark plug with one of the outers just for shits and giggles.
As stated above, if you swap wires from Ignitech box to the single coil for the same to the double coil does the double coil spark?
Issue with the pick up or wires from it to the black box?
Issues with wires from black box to coils?
Check/confirm connections that you might think are beyond obvious, you never know.
Wiggle wires as the engine is running on one cylinder. If it even attempts to fire the other cylinders then there's your fault.

It's rubber ducked. If you give me $50 to cover my costs I'll get rid of it for you.  :D

Don't rely on sound. Put plugs into the HT leads, Earth them to the engine, and look for spark. Preferably with the tang cut off the plugs.
