i’m a bit confused now

My 3CL IS 6990 and a s2, at least I thought it was?
"S2" is referring to the engine being a different configuration with left side pickups and right side "just" alternator and starter-flywheel). You might be mixing this up with the Frame design, which was changed, too, mainly visible by the forward leaning rear shocks. 3CL's had - from some point in time - the same frames as the 1200's. Yours is a late 3CL which should have the Frame Type 2 (1200 series frame) but still have the (fairly) flat primary cover.
That said, my brother once owned a red/black smoked 180° Jota with a right side cover from a Series 1 engine and a left side primary cover from a Series 2 engine :oops: I'll digg into the archive to see if I can find a pic. It came with an "Andreghetto" dealer sticker on it - not that that means much...
 
Good old Moto Laverda always a surprise to be found show us some pics, or maybe the engine was replaced and stamped to match the frame?????
pretty sure the engine case was re-stamped... Show us some pics of the engine number, please. I doubt they will have the engine factory replaced with a series 2 engine...

BTW: here are the pics of the Series 1-2 mix Jota I believe. Unfortunately, I have no pics from the right side, but you can see the big engine cover on the right from front and and rear shots...

FWIW, of the first purchase of Laverda and 3 other bits of bikes, the laughingly called rideable series 1 3C, 1981Jota cases with series 1 crank installed ( rooted bearing crank that is ), was a well known "collection" of the era, trouble being i was the only one unknowing, i did not know the history.... Not all was bad situation, given the included parts were damaged and mistreated, nothing for it but to learn how to press cranks and identify the piece parts.... tough at times, though the skill garnered was worth much more than being taken for a ride on an unridable 3c.... "out of the bad comes the good"... pithy but true. j.
 
It's a head-scratcher alright. Numbers indeed look pretty legit and place it 2/3 through the 1980 run, well before the Series2. Given its early history is not known it's hard to say whether it's a prototype unicorn or assemblage of later parts due to a crash or something.

Did Laverda ever provide entire engines or even replacement crankcases numbered at the factory to match an earlier bike? A 1980 bike that threw a rod or something under warranty in 1981 might have for example received a new engine and by then all they had were S2 engines rolling down the line? Engine was numbered at the factory to match so as not to cause issues with bureaucracy?

Yep, definitely an interesting bike!
